Well, make sure no live rock is near the inputs. Also, be aware that is it ever chooses to crawl around on the sides of the tank near the intake tube, it is possible.

Sponges are a wonderful thing when it comes to nudibranches. If you cover the intakes with them, the nudi won't get sucked up.

 

More importantly, do you have some bryopsis for the lettuce nudi to eat?
