Confused about filtration

I bought a used 28g nano cube from a guy yesterday. He was using it for freshwater and so will I. Should the water flow across the top of all the compartments or should they be separate? I'm using a jet 1200 powerhead in the right hand compartment with 3 sponges in the filter basket. The water is flowing through the grill and into the basket but should the water be higher so that it can flow across all 4 compartments? Grateful for any thoughts.
