Am I going Crazy or do you need to adjust brightness levels over time?

When I first setup my Duo with the BF Mini, I had "night" to .02. This originally was really bright..seriously bright. Now I noticed that at the same setting (.02) I don't even think the LEDS are on at all...

You're not going crazy. That's lunar simulation, following the phase of the moon. You can check the current moon % in the Simulation screen. The level you set in night settings is full moon brightness. You can also turn Lunar Simulation off if you wish.
