Apex timing out after each time I try to configure it?

I'm trying to program my apex Jr. To run two of my power heads at a time for 30 mins on and 30 mins off. But each time I try to send the configuration to the apex it just says timed out waiting for apex response. I tried doing it about 12 times before I gave up. Any advice on what I should do?
