So I'm Finally Getting a Protein Skimmer...

So i have a JBJ 45 with a few AI Primes, fully stocked with corals, a wild caught clown, midas blenny, one spot fox face, leopard wrasse, and a mandarin dragonette. After having a small cyano explosion, i decided maybe its time to upgrade my filtration. Im a firm believer in the water change so i never dose anything, just do a 25% water change weekly, and target feed everything 2-3 times per week. So now I'm dealing with this cyano outbreak, did a water test, and nitrates were super high. Nothing shows any stress at all, but i figured its time to get something to help bring them down. I originally was gonna go with an ATS, but I'm not a DIY person at all. SO, I'm going to go with the Aquamaxx WS-1! I just have a few questions...

I know it will fit in the back chambers of my tank, but the problem is that i want to put it in the middle chamber, where the return pumps are, but this water level changes.

1. Does the water level changing affect the protein skimmer performance?

2. Can i remove one of the media baskets and put the skimmer there?

If theres another suggestion to bring down my nitrates or another skimmer that would be better, feel free to share!

the protein skimmer will be fine but the ever hanging water levels will definitely affect your skimmer performance, I'd get an ATO as well to combat this problem, I think I read somewhere you didn't have one?

Ya I don't have an ATO, for some reason I don't believe in auto anything except for my lighting. No dosing, no top off, no reactors, no skimmers, no pump timers, nothing. But it's time for a skimmer. If I were to put the skimmer in replacement of one of the media baskets, is that ok? The water level never changes there.

The WS-1 requires a 8-9 in water level in order to be effective. So if that is the water level where the media baskets are, then there's nothing wrong with the plan.
